fix(ingestion): gap report skipped-row reasons and rule labels (review only) - #3834
Review only, do not merge or deploy without C.Lee. Physical row numbers with specific reasons (no row contents), GLN check-digit errors with field and row, receiving rows with rejected shipping match accepted with broken-link warning, missing-field lines labeled legal requirement vs retailer request, no retailer deadline dates. Keeps #3816 grants. Local: 485 passed, 2 skipped (PG tests need migrated DB); focused 18 passed; ruff clean. Engine: Codex CLI on Mac.
Note
Medium Risk
Changes core CSV parsing, validation messaging, and per-row acceptance behavior on the partner ingest path; misaligned physical row numbers or quoting edge cases could affect disposition counts and user-facing errors.
Overview
Partner CSV ingest now reports why fields are missing or invalid using a new missing_field_reason helper: 21 CFR citations vs retailer (Albertsons ASN) vs schema, applied to row rejections, KDE warnings, missing-column errors, and shipping readiness gap_reasons.
Row disposition and quoting behavior is tightened: physical line numbers come from csv.reader, blank and malformed quoting are handled per-row where possible so neighboring rows still ingest, and unreadable-file paths mark other lines as skipped without echoing cell contents. GLN check-digit validation runs when STRICT_GLN_VALIDATION is true (default).
Advisory broken shipment link warnings flag receiving rows when a same-lot shipping row was rejected (parse-time or post-ingest_events). Pydantic failures map to invalid_field / missing_location with sanitized messages instead of generic parse errors.
Pilot diagnostic row clustering aligns with the new physical-row indexing. Acceptance coverage is added in test_csv_gap_report.py.

Walkthrough
CSV ingestion now maps physical record lines, rejects malformed records, and reports fixed error messages that omit input values. Row validation includes configurable GLN checks and field-specific missing-data reasons. Rejected shipments can produce advisory warnings on matching receiving events. Shipping readiness results include reasons for missing KDEs and buyer fields. The changes add CSV acceptance tests and a Postgres integration test for open-gap outcomes.
This change improves CSV rejection diagnostics, but some reports can still mislead. A future date can be reported as missing, skipped-row numbers can be wrong after an unreadable multi-line file, and re-uploads can show false broken-link warnings. Stored data and access are not affected, but these should be fixed before merge so the gap report stays trustworthy.

Full details: Title check
Explanation
The title names a fix to the ingestion gap report, covering skipped-row reasons and rule labels. The changeset does add physical row numbers with specific rejection reasons, legal-vs-retailer labels for missing-field messages, and related CSV parsing changes. The title is specific and matches the main change. The phrase "(review only)" is not a change descriptor, but it does not make the title misleading.
Full details: Description check
Explanation
The description covers the main intent: physical row numbers with reasons, GLN check-digit errors, broken-link warnings for receiving rows, legal vs retailer labels, and removal of retailer deadline dates. It also reports test results and a review-only status. It does not use the repository template. It lacks the Summary bullet format, the Type of Change checkboxes, the Test Plan checkboxes, the Checklist, and the Related Issues section. It also does not state a "Bug fix" or other change type, and it does not link related issues. The description refers to #3816 without a link. Most of the required information is present, but the template structure is missing.
Resolution
Recommended additions, though not strictly required for a pass: (1) Use the template headings Summary, Type of Change, Test Plan, Checklist, and Related Issues. (2) Mark the Type of Change checkbox that applies, which appears to be Bug fix. (3) Mark the Test Plan items that apply, such as Unit tests added/updated and Integration tests pass, with a note that the PostgreSQL tests were not run. (4) Complete the Checklist, including the sys.modules stub justification if any test uses that pattern. (5) Add related issue links, including #3816 and #3834 if applicable.

Count each invalid source row as one rejection
When a row has multiple Pydantic validation failures—for example, an empty product description and an ISO date more than 24 hours in the future—this loop calls _reject separately for each failure. Each call appends another parse_errors entry and another rejected disposition for the same row. In a mixed valid/invalid upload, ingest_csv then creates one rejected event per error and calculates SourceFileReceipt.record_count from that error count, inflating both API totals and persisted source-file counts. Aggregate the field-specific reasons into one row rejection while retaining the individual diagnostics.
The reason will be displayed to describe this comment to others. Learn more.
Honor permissive GLN validation for CSV uploads
With STRICT_GLN_VALIDATION=false, CSV uploads previously reached IngestEvent.validate_gln_format, which deliberately accepts invalid GLNs with a warning; that compatibility behavior is also covered by test_webhook_models_1342.py. This unconditional precheck now rejects those rows before the configured validator runs, so the same event is accepted through webhook ingestion but rejected through CSV ingestion despite permissive mode. Honor the existing setting when adding the field-specific rejection message.

Derive the skipped row numbers from the same line model as line_layout.
The success path accounts for rows by record start line (record_lines) plus blank lines. This branch logs every text.splitlines() line as a skipped row, and splitlines() does not match the csv module's line counting:
Continuation lines of a multi-line quoted cell are logged as separate "rows". This applies to earlier records and to the unreadable record itself. Example: a cell spanning lines 2-4 produces skipped rows 3 and 4.
splitlines() also splits on \x0b, \x0c, \x1c-\x1e, \x85, \u2028 and \u2029. The csv module counts only \n-terminated lines. A cell that contains one of these characters shifts every later row number, so line and the skipped numbers disagree.
This inflates the skipped count and gives misleading row numbers on the path meant to reconcile counts. For lines before the error, use line_layout.record_lines and line_layout.blank_lines. For lines after the error, iterate io.StringIO(text) so the numbering matches csv.

Report the real column name in the GLN error.
loc_gln comes from _first_present(row, _LOCATION_GLN_COLUMNS). The source can be location_gln, ship_from_gln, receiving_gln or gln. The error and the log entry always name location_gln. If the bad value is in receiving_gln, the uploader cannot find the failing column. The PR goal is to identify GLN errors by field and row.

Fix the "Missing …" reason for present but invalid values.
The check not row.get(field, "").strip() looks up the model field name in the row. The model field name is often not the column that supplied the value.
Example: a harvest_date of 2027-04-01 parses to a valid timestamp. IngestEvent.validate_timestamp then rejects it as more than 24 hours in the future. The error has loc=("timestamp",) and type value_error. The row has no timestamp column, so the check is true. The response says "Missing timestamp: required by law (21 CFR …)". The date was present. This also happens for a product or description alias column whose value exceeds 500 characters.
The wrong reason is recorded in parse_errors and the row log. Use the error type instead of the row lookup.

Exclude duplicate rejections when collecting rejected shipments.
result.status == "rejected" also covers the duplicate outcomes "Duplicate event in batch" and "duplicate event". _ingest_reject_reason maps these to "duplicate". A duplicate shipping row means the shipment is already stored. When a user re-uploads the same file, every shipping row is a duplicate. Every receiving row for the same lot then gets a "broken shipment link … were rejected" warning and a flagged log entry, even though the link is intact. This noise weakens the advisory signal.

Diagnostic KDE rows ignore remapping
Medium Severity
Missing-KDE diagnostic issues still use physical line numbers from source_rows, while other row-log issues are remapped through record_indices. Files with multiline cells or leading blanks then report the same record under two different row indexes, breaking the diagnostic csv_record_index_including_header contract.
The reason will be displayed to describe this comment to others. Learn more.
New reasons become unclassified issues
Medium Severity
The diagnostic allowlist gained invalid_field but not the other new reasons this PR emits: invalid_gln, missing_location, and broken_shipment_link. Those entries are rewritten to unclassified_parser_issue, so GLN check-digit failures and broken shipment-link warnings lose the specific reason the gap report is meant to show.
The reason will be displayed to describe this comment to others. Learn more.
Alias values reported as missing fields
Low Severity
The new ValidationError handler treats a canonical field as missing when row.get(field) is empty, even if the parser already read a value from an alias column such as product or description. A too-long or otherwise invalid aliased value is then labeled as a legally missing field instead of a format failure.
Use io.StringIO(text).readlines() instead of text.splitlines() so quoted
cells containing \r/\x0b (and other non-\n line breaks) are not treated as
extra physical rows. Aligns row re-checks and unreadable-file numbering with
the CSV reader. Adds regression tests for acceptance and source row numbers.
Claude read-only re-review of head 08a14b596f4cd8e113bb4ac449dbd1f376bd0441 (Mac CLI): prior physical_lines/splitlines FAIL is fixed via io.StringIO(text).readlines() at both sites; earlier GLN and broken-link blockers remain OK. Changes core CSV parsing, validation messaging, and per-row acceptance behavior on the partner ingest path; misaligned physical row numbers or quoting edge cases could affect disposition counts and user-facing errors.
Overview
Partner CSV ingest now reports why fields are missing or invalid using a new
missing_field_reasonhelper: 21 CFR citations vs retailer (Albertsons ASN) vs schema, applied to row rejections, KDE warnings, missing-column errors, and shipping readinessgap_reasons.Row disposition and quoting behavior is tightened: physical line numbers come from
csv.reader, blank and malformed quoting are handled per-row where possible so neighboring rows still ingest, and unreadable-file paths mark other lines as skipped without echoing cell contents. GLN check-digit validation runs whenSTRICT_GLN_VALIDATIONis true (default).Advisory broken shipment link warnings flag receiving rows when a same-lot shipping row was rejected (parse-time or post-
ingest_events). Pydantic failures map toinvalid_field/missing_locationwith sanitized messages instead of generic parse errors.Pilot diagnostic row clustering aligns with the new physical-row indexing. Acceptance coverage is added in
test_csv_gap_report.py.Reviewed by Cursor Bugbot for commit 08a14b5. Bugbot is set up for automated code reviews on this repo. Configure here.
