- Add HTTP MCP client and config (STUDY_AGENT_MCP_URL/TOKEN/TIMEOUT)
- Make MCP HTTP startup stable across versions (settings-based host/port/path)
- Add phenotype_index_status tool + index preflight checks
- Add MCP probe script and richer LLM/debug logging
- Update doit smoke tasks for HTTP MCP, readiness checks, and correct ACP_URL
- Refresh docs for HTTP MCP setup and troubleshooting
