refactor: cleanup unused unwanted code from file api

Proposed changes

Easy and straightforward

• Get rid of unused code
• Get rid of helper functions to create a directory or a file

Need to think how to do because they are used by the new ManagedDir and ManagedFile...

• Get rid of create_directory_xxx() under PermissionEntry
• Get rid of the whole PermissionEntry interface (?)
