fix(ci): stop Secrets gate false failures from baseline line drift (A-2059) - #3630
Root cause of CI Status Gate red on most PRs (#3572, #3522, #3510): PR Gate: Secrets exits 3 because detect-secrets-hook rewrites line numbers in .secrets.baseline (not a new secret; see manual bump #3580). Second cause (schema snapshot missing public.data_gap_events) is already fixed on main.
Change: exit 3 passes only if the rewritten baseline differs solely in line_number/generated_at (scripts/check_secrets_baseline_drift.py, with tests). Exit 1 (new secret) and any other diff still fail. No required checks removed.
Authored by Codex CLI; needs a different-engine review.
Note
Medium Risk
Touches secret-scan gating in CI; the new exit-3 exception is narrow but a flaw in baseline comparison could weaken enforcement, mitigated by dedicated tests.
Overview
Stops PR Gate: Secrets (and matching detect-secrets steps) from failing when detect-secrets-hook exits 3 because it rewrote .secrets.baseline line numbers—not because a new secret appeared.
All three secret-scan workflows (pr-gate.yml, pr-secrets-non-main.yml, security.yml) now capture the hook exit code and branch: 0 passes, 3 runs scripts/check_secrets_baseline_drift.py, any other code still fails. The new script compares the committed baseline (git show HEAD:.secrets.baseline) to the post-hook file after stripping generated_at and per-finding line_number; only that bookkeeping drift is accepted. Real baseline changes (new/changed findings or scanner settings) still error out.
Unit tests in tests/scripts/test_secrets_baseline_drift.py lock in that normalization so the exit-3 path cannot mask added or altered secret findings.

… drift [A-2059]
detect-secrets-hook exits 3 when it only rewrites line numbers in the baseline.
Treat exit 3 as pass only when the rewritten baseline differs solely in
line_number/generated_at; exit 1 (new secret) and any other change still fail.
The three secrets-scan workflows now handle scan exit statuses explicitly. They run the baseline drift checker for status 3 and propagate other nonzero statuses. The checker compares committed and working-tree baselines after excluding generated_at and finding-level line_number fields. Tests cover metadata-only changes and changes to findings or scanner plugins.
A location-only change can still fail the secrets gate in the narrow case where findings exchange positions. Fix the comparison and test the full checker path; the current gate still rejects substantive baseline changes.
Security architecture risk: Low · up to 91a88
The exception is narrowly scoped: substantive baseline changes still fail, other scanner failures remain failures, and the separate secret scan remains in place. No introduced security bypass was established. Some uncertainty remains because the pinned scanner’s exact status-3 behavior was not independently verified.
Retained concerns
No architecture-level concerns identified.
Security review details
Security Blast Radius
observed — The changed decision affects PR secret checks for main and non-main targets and the non-PR detect-secrets audit. The audit runs on the existing push, scheduled, and manual workflow paths; its job excludes pull-request events.
Security Findings and Attack Paths
inferred — A changed or added finding in the rewritten baseline cannot pass this comparator merely by changing its location: its non-metadata content remains part of equality. This bounds the new acceptance path but does not establish that every upstream status-3 outcome records new findings in the compared file.
Trust Boundaries and Controls
observed — The PR scan jobs retain read-only repository permissions and a separate gitleaks scan before detect-secrets. The new checker therefore does not replace the independent scanner or add repository write authority to those jobs.
Resilience and Maintainability Implications
observed — The aggregate CI gate requires the secrets job to report success, so a failed, cancelled, or skipped secrets job cannot satisfy that dependency check. The status-3 exception remains inside the secrets scan step rather than bypassing aggregation.

Minor · Functional Correctness · Quick win
Compare findings independently of line-number order.
If two existing findings exchange positions in one file, detect-secrets writes them in the new line-number order. This function removes their line numbers but keeps the reversed list order. The checker then rejects a status-3 scan even though only locations changed. Sort the normalized findings by their remaining fields, while preserving duplicates, and add a test for this case. The tests cover only without_scan_metadata; they do not run main() with committed and working-tree baselines. A regression in the status-3 path could therefore accept substantive drift without these tests failing. Add fixture coverage for both metadata-only drift returning 0 and substantive drift returning 1.

Different-engine review (Cursor Agent; author was Codex CLI):
1 (and any other code, including parse/ValueError → 1) → exit "$hook_status" → step fails
If the drift script returns 1, set -e fails the step.
Bash correct under bash -e?
Yes. GitHub Actions uses bash -e (with pipefail). The sequence is the right pattern:
set +e so a non-zero hook does not abort before capture
hook_status=$? immediately after the hook
set -e again
case dispatches
$? is not lost. Case arms are not in an errexit-exempt context the way if/|| are, so a failing drift script still fails the job.
Pragma comments in tests?
Acceptable.# pragma: allowlist secret is the project’s normal detect-secrets inline allowlist (same guidance the hook prints; used widely under tests/). Scope is the marked line only. Values like "synthetic" / "different" are not real secret material; the pragmas are consistent hygiene, not a bypass of the CI scan for other files.
Minor residual (not blocking)
Tests cover line-number/generated_at equality, changed hash, added finding, and scanner settings — not an explicit removed finding. Equality still covers removal; a removed-finding case would only tighten the suite.
Finding reorder after rewrite could false-fail (list equality); that is fail-closed, not a slip-through.
VERDICT: PASS — new secrets stay on exit 1; exit 3 is gated to line_number/generated_at-only drift; other codes fail; set +e/$?/set -e is correct; test pragmas match repo practice.
