fix(graph): page FSMA gap/chain/orphan queries instead of silent 2000-row cap (R1) - #3613
R1: remove the silent 2000-row caps in graph FSMA checks
find_gaps, find_broken_chains (missing origin, temporal paradox, crypto gap) and find_orphaned_lots each ended with LIMIT 2000 and no flag, so large tenants silently lost results (pre-patent problems R1, sweep P2 1).
Change
New _run_paged helper in chain_integrity.py appends SKIP $page_skip LIMIT $page_size (page size 2000) and reads page by page until a short page comes back. Each Neo4j round trip stays bounded and every row gets reported.
Each query now has a stable sort so pages don't overlap: find_gaps sorts by event_id, the broken-chain queries by shipping.event_date, shipping.event_id, l.tlc, and the orphan query by most_recent_event.event_date ASC, l.tlc ASC.
data_quality.py reuses the same helper.
Only these two source files and their tests changed.
Tests
New services/graph/tests/test_graph_row_paging_r1.py: a fake session honours SKIP/LIMIT and returns 4501 rows. All four entry points return all 4501 rows across 3 pages. One extra test covers the exact 2000-row page boundary.
Business values (TLC, product, quantity, unit, date, reference document) are copied verbatim from services/ingestion/tests/fixtures/01_harvesting.csv. The only generated value is an opaque synthetic row id (r1-synthetic-NNNNN). No business data was invented.
test_fsma_module_qa.py: the old cap assertion now checks for paging instead.
services/graph suite: 733 passed, 8 skipped, 3 xfailed, 2 failed. The 2 failures are in test_recall_drill_queue_isolation.py (ADMIN_DATABASE_URL is not set locally) and fail the same way on main 2be76c9.
ruff check and ruff format pass on the touched files.
Note
The returned lists still hold every match. That is the point of the fix, and the callers' API is unchanged. Only the per-query fetch is paged.
Note
Medium Risk
Compliance gap reports may return far more rows and more Neo4j round trips for large tenants, but fixes silent under-reporting; Cypher paging semantics must stay correct to avoid missed or duplicate violations.
Overview Removes the silent LIMIT 2000 on FSMA graph gap, broken-chain, and orphan-lot Neo4j queries so large tenants get every violation instead of a truncated list. Public APIs are unchanged; callers still receive full result lists.
Adds _run_paged in chain_integrity.py: queries mark a // @page injection point for keyset pagination ($after_key, LIMIT $page_size at 2000) rather than offset/SKIP. Temporal paradox, crypto gap, and orphan stagnant-day filters move into a _hit flag so each paged anchor still yields one row (cursor advances on non-hits). find_orphaned_lots reuses the same helper; dedup guards (seen_event_ids / seen_tlcs) avoid double-reporting when pages overlap.
Tests add test_graph_row_paging_r1.py (4501-row scenarios, boundary pages, deletions between pages, _hit null handling) and flip test_fsma_module_qa from expecting a cap to expecting keyset paging.

Graph integrity and orphan-lot queries now retrieve results in ordered keyset pages of 2,000. The queries skip duplicate event IDs or lot TLCs. Chain-integrity and orphan-lot queries mark qualifying rows for output while allowing non-hit anchors to advance the cursor. Tests cover multi-page results, page boundaries, ordering, duplicates, and row deletions between pages. Tenant validation and violation deduplication remain unchanged.
Large graph reports may perform unnecessary reads, but the identified cursor issue does not omit results. The page-clause syntax concern is fixed; the remaining performance risk is bounded follow-up work.
Security architecture risk: Moderate · up to 42b27
Tenant checks remain intact, but aggregation can invalidate the assumption used to advance between pages. Large reports may repeatedly fetch and accumulate previously processed rows, creating an availability risk whose production impact depends on query ordering and deployment limits.
Retained concerns
Medium · security · inferred: The new helper treats the last returned row as the page boundary, but downstream ordering and aggregation do not guarantee that it has the greatest selected anchor key. A full page can consequently advance only partway through its selected anchors, causing repeated reads and duplicate hit accumulation before public-result deduplication. This weakens availability containment for newly uncapped report scans.
Security review details
Security Blast Radius
inferred — The identified risk concerns authorized report execution over the requesting tenant's data, not increased cross-tenant data authority. Potential contention extends to the request-serving graph process and, in Community mode, the shared graph database; deployment-level resource isolation was not established.
Security Findings and Attack Paths
inferred — An authorized caller can request the orphan report for a large tenant. If aggregation returns a full page whose final key is below its maximum selected key, subsequent pages revisit anchors and retain duplicate hits. Deduplication occurs only after the scan, so unique response rows do not prevent this amplification. No production exploit or outage was demonstrated.
Trust Boundaries and Controls
observed — Existing authentication, tenant reconciliation, and the 10-per-minute route limiter remain controls on report access. The helper bounds selected anchors per query, but neither that limit nor the route limiter imposes a total row or memory budget on one report.
Resilience and Maintainability Implications
inferred — Strict cursor comparison still provides forward progress over finite, stable, unique anchors, even when pages overlap. Tenant-composite identity constraints and MERGE-based relationship creation support normal anchor uniqueness. These are counterevidence against an endless-loop or key-collision claim, but do not establish efficient page advancement.
Hardening Proposals
proposed — Make cursor advancement independent of aggregate output order, for example by using the maximum selected page key or explicitly restoring final key order. Validate this with shuffled aggregate output while preserving the one-row-per-anchor invariant.

Explanation
The title names the main change: paging the FSMA gap, chain, and orphan queries to remove the silent 2000-row cap. The raw summary and PR description both confirm this is the primary change. The title is 82 characters, which is slightly long but still clear and specific.
Full details: Description check
Explanation
The description follows the template's main sections: Summary, Change, Tests, and a note on API impact. It explains the problem, the paging approach, the sort keys, and the tests added. It also reports test results and lint status. The template's Type of Change and Checklist sections are not filled in. The Test Plan checkboxes are not ticked, and the Related Issues section is missing. The PR does not state whether the template's checklist item about sys.modules stubs applies. The description does not mention the _hit flag or the keyset-paging change, so it also conflicts with the generated summary and the PR's own review threads.
Resolution
Mark the Type of Change (Bug fix) and the Test Plan checkboxes. Add a Related Issues entry if one exists. Confirm the sys.modules checklist item. Update the description to say the queries now use keyset paging with _hit flags, or fix the code so it matches the description's SKIP-based account.

Code (OK): every LIMIT 2000 in chain_integrity.py / data_quality.py is replaced by _run_paged (SKIP/LIMIT on ORDER BY). The tie-breakers are deterministic: find_gaps uses event_id, the three broken-chain queries use event_date, event_id, l.tlc, and orphans use event_date, l.tlc. Tenant filters are unchanged. The API is unchanged. No LIMIT 2000 is left in services/graph/app; _PAGE_SIZE = 2000 is only the page size. The loop stops on a short page, so the exact-2000 case costs one extra empty round trip, which is fine. Non-blocking: SKIP paging over a live graph is not snapshot-consistent, so concurrent writes can shift rows between pages. The existing seen_event_ids dedupe covers duplicates in find_broken_chains but not in find_gaps or find_orphaned_lots. Consider documenting this, or keyset paging later.
Blocker (data rule): this is R1, and C.Lee's fixture exception covers only R3, the ingest tests and #3570. test_graph_row_paging_r1.py copies business values (TLC, product description, quantity, unit, harvest date, reference document) from services/ingestion/tests/fixtures/01_harvesting.csv, which is outside that scope. It also uses r1-synthetic-NNNNN event ids and a hand-written tenant 11111111-1111-1111-1111-111111111111, which are invented IDs that look like records.
Exact fix:
Drop the 01_harvesting.csv read. Build rows with data-free values: event_id=str(uuid.uuid4()), lot_tlc=str(uuid.uuid4()), and the remaining string fields "" or None, unless a field must be non-empty for the code path, in which case use a uuid4 string. For dates, if the ordering needs one, use the row index i as the sortable key, or a single shared value; the tie-breaker is what the test exercises anyway.
Set TENANT = str(uuid.uuid4()).
Keep the 4501-row / 3-page and exactly-2000 assertions, plus a check that the set of returned event_ids == the set of input event_ids, with no duplicates.

Keyset paging is correct: each query is wrapped in CALL {}, the key is [coalesce(toString(k),'')], there's a strict lexicographic > on the composite key against $after_key, ORDER BY uses the same key elements, LIMIT $page_size, and the cursor comes from the last row's _page_key. There's no SKIP. It stops on a short page, and the strict > guarantees progress, so the loop terminates. A row deleted between pages can't make a later row get skipped.
Nulls: a null key coalesces to '', so it sorts first and can't break the comparison. Rows sharing a key would collapse at a page boundary, but the keys are unique (event_id; (event_id, lot_tlc); tlc), and the dedupe by event_id/tlc is kept. Results are sorted after all pages are read.
Non-blocking: each page re-runs the full inner query, so the cost is about O(rows/2000) full scans for large tenants. That's fine for now, but worth watching.
Real data: the R1 issues are gone. There's no CSV fixture and no r1-synthetic ids. The tenant and ids come from uuid4, and the business fields are empty. event_date is a row-index ordering string, which is OK.
Tests: test_graph_row_paging_r1.py + test_fsma_module_qa.py: 28 passed locally. These use a fake session, so the new Cypher has NOT run against a real Neo4j.
Threads: 0 unresolved. Required checks (PR Gate Backend/Frontend/Workflow Contract) are still PENDING at review time.

Delta review f26bc62..996cdf1 (chain_integrity.py, data_quality.py, paging tests). Equivalence vs the old version checked query by query:
Paging on the base entity: // @page is replaced right after the anchor MATCH/WHERE with WITH <anchors>, _page_key WHERE after-key ORDER BY LIMIT. Anchors: e (gaps), l, shipping (3 chain queries), l (orphans). Keys are anchor properties (e.event_id, shipping.event_id+l.tlc, l.tlc). All base-entity filters (EXISTS / NOT EXISTS / date-not-null) stay before the page clause, so the anchor set is unchanged.
One row per anchor after expansion: gaps returns directly; orphans and temporal-paradox use OPTIONAL MATCH + aggregation per anchor; crypto-gap's plain MATCH is safe because the pre-page EXISTS {} uses the same origin predicates, so every anchor has >=1 origin and aggregates to one row. So len(page) < _PAGE_SIZE counts anchors and termination is right.
_hit: former post-aggregation WHERE clauses became _hit columns; _run_paged advances the cursor from page[-1] regardless of _hit and only drops _hit = false rows from the results. Same predicates, so no lost or extra rows.
Temporal paradox OPTIONAL: with no origin, min(null) is null and coalesce(earliest_origin_date > shipping.event_date, false) is false, so there are no false positives. The old non-optional MATCH dropped those anchors, so the result set is the same.
Dedupe: duplicate (l, shipping) anchors share one key; event-id dedupe across pages is kept, and dup_in_page covers it.
Data: uuid4 ids / empty values only, no invented data.
Not run against a real Neo4j: the tests use a fake session, so the Cypher (WITH ... ORDER BY ... LIMIT ahead of OPTIONAL MATCH / aggregation) is verified by reading only.

Delta review: the merge itself is clean (parents 996cdf1 + main 581e689, remerge-diff empty, PR diff patch-id unchanged). But 3 new unresolved bot threads on chain_integrity.py, opened after my PASS, are valid: _hit treats Cypher null as a match (is not False), while the replaced WHERE dropped null, so origins with null merkle_hash / non-comparable event_date are now reported as violations (r4374468734, r4374504182; coalesce to false as the temporal-paradox query does). Also confirm WITH ... WHERE / ORDER BY / LIMIT ordering (r4374527486). Branch is 2 behind main; PR Gate: Backend pending. Not run against a real Neo4j.

Keyset cursor uses unordered last row
Medium Severity
_run_paged advances the keyset cursor from the last row in each page, but the temporal-paradox and orphan queries sort or aggregate after the page LIMIT, so that row is not the max _page_key. The next page can restart mid-keyset, refetch large spans of anchors, and multiply Neo4j round trips. The fake session sorts by key, so tests do not catch this.

Order each paged aggregate before advancing the cursor.
_run_paged sets the next cursor from page[-1]["_page_key"]. The temporal-paradox, cryptographic-gap, and orphan queries aggregate after the page-level ORDER BY, and they do not end with their own ORDER BY. The returned row order is therefore not guaranteed to follow the key order. A full page can end with a key below its largest key. The next page then starts after that smaller key and re-reads anchors that were already read.
The cursor filter is strict (_page_key > $after_key), so each page still advances the cursor and the loop terminates. Rows are not omitted, because every anchor at or below the cursor was in the page that set it. The cost is extra reads and round trips. Overlapping pages also yield the same _hit rows again, so the consumers must deduplicate them. The cryptographic-gap consumer does this by event ID, and the orphan consumer does this by lot TLC.
Add a final ORDER BY to each aggregated query, so that the output order matches the anchor order and page[-1] holds the largest key on the page:

Delta review 5dd0547..42b2768, which fixes my earlier FAIL.
All three Cypher _hit flags are now null-safe with coalesce(..., false): temporal paradox, broken chain and orphaned lots. Python _hit() now returns true only for a real true, so a null flag isn't counted as a hit.
The page clause now runs WITH ... WHERE <cursor> first and then a separate WITH ... ORDER BY ... LIMIT $page_size. That puts LIMIT after the keyset filter, which is the right order.
I ran EXPLAIN on all 5 generated paged queries against a throwaway neo4j:5 container on the Mac, and every one parsed and planned. A data-free check in the same container confirms the coalesce semantics.
The targeted tests pass: test_graph_row_paging_r1.py, test_data_quality.py and test_fsma_module_qa.py.
Non-blocking follow-up, already true on main: if an origin's merkle_hash is null, any(...) comes back null and the row isn't reported. Main's old WHERE dropped that row too, so this PR keeps main's behavior. Treating a null origin hash as a broken link would be a separate change with its own test.
