docs: teach --replay/checkpoint protocol, fix stale help strings - #16

SKILL.md was missing --replay, a wait checkpoint protocol, and the question/wait/inbox recipe. Four help strings still advertised the notifier/tier columns and $TETHER_NAME, all dropped by migrateV1ToV2. Also adds a threat-model section to SECURITY.md.
