Summary

The docs were behind the engine as of 0.13.0. I checked each page against the code (cli.py argparse, autotune.py, persistence.py, mcp_server.py, pyproject.toml extras) and filled these gaps:

  • Autotune was undocumented. docs/ never mentioned retrieval tune, index --auto or the 10 hyperparameter flags. cli.md now documents them, including that an explicit flag beats --auto, which beats the static default. customize-indexing.md gets a new "Tune hyperparameters" section that lists each decision rule.
  • The CLI reference was out of date:
    • The synopsis was missing tune and mcp.
    • index was missing treesitter, query was missing --auto/--pool, and eval was missing --auto.
    • It said the default index builds 4 strategies; the code builds 5.
  • The MCP server was only covered in integrate-coding-agents.md. It is now also in index.md, which now lists all seven skills including domain-context-retrieval. It is also in install.md (the mcp extra and auto-registration), troubleshooting.md (a new MCP table) and architecture.md.
  • architecture.md was outdated. It now describes three ways to reach the index (CLI, engine API, MCP), one cache slot per strategy, and the current module and plugin layout.
  • The 0.12.1 cache behavior was only in the changelog. persistence-and-cache.md now covers the freshness fast path: it reads meta plus a 4 KB head probe of the data file. It also covers the hyperparams/corpus_stats stored in meta, and hybrid reusing the lexical/turbovec arms built earlier in the same run.
  • engine-api.md linked to only some of the generated API pages. It now links to all of them.

Docs only; no code changes.

Test plan

  • mkdocs build --strict passes with no warnings
  • Engine tests: 582 OK (18 skipped). Not affected by this change; run as a sanity check.
  • Codex review flagged 3 statements that didn't match the code, and I fixed them:
    • tune can write transcript sidecars.
    • --target-chars doesn't apply to prose files.
    • --ast-max-chars only applies to treesitter.

Docs lagged behind the engine through 0.13.0. Fill the gaps found by an
audit against the code:

- cli.md: full synopsis (tune, mcp, treesitter on index, query
--auto/--pool, eval --auto), index hyperparameter flags and precedence,
new `tune` section, default `all` includes treesitter, hybrid arm reuse
- customize-indexing.md: new "Tune hyperparameters" section with the
  --auto decision rules
- architecture.md: three access paths (CLI, engine API, MCP), one cache
slot per strategy, current engine/plugin layout
- index.md, install.md, troubleshooting.md: MCP server, seven skills,
  mcp extra, MCP troubleshooting table
- persistence-and-cache.md: freshness fast path (meta + 4 KB head
  probe), recorded hyperparams/corpus_stats
- engine-api.md: complete generated API page list
- index-and-query.md: correct knowledge-skill count
