Maintenance epoch for the Clanker Code repository.

• Review PR fix: stabilize dependency refresh integration #46 and squash merge after the focused exact-head gates pass.

• Triage and resolve Replace yanked transitive spin 0.9.8 dependency #44, the yanked transitive spin 0.9.8 dependency (merged chore: replace yanked transitive spin 0.9.8 dependency #57).

• I have reviewed PR fix: stabilize dependency refresh integration #46 against our AGENTS.md guidelines and requested changes. The PR needs to be split up, as the massive Windows sandbox changes (>1200 lines) far exceed the 800-line limit and overshadow the intended dependency refresh.

Fork Sync maintenance update: main was manually fast-forwarded and verified equal to openai/codex main at c5d9431. Draft PR #75 wires the required reusable-workflow secret, but end-to-end runs 31189943080 and 31190098635 proved both available organization-wide token secrets currently fail Git authentication. Scheduled automation remains blocked on rotating HAI_GH_PAT to a valid token with contents write and workflow update permission; keep #75 draft until that is done and a dispatch passes.

Maintenance update — three of the open items moved, and one of them had a root cause nobody had looked for.

Dependabot alerts: the remediation channel was switched off

The checklist says "nine open Dependabot alerts". It is 24 (15 high, 7 medium, 2 low), all in pnpm-lock.yaml: brace-expansion x4, js-yaml x4, hono x6, fast-uri x3, postcss x2, ip-address, @hono/node-server, body-parser.

The reason none of them ever produced a fix PR is that dependabot_security_updates was disabled in repo security settings. Version updates were running the whole time — that is what PRs #64–#77 are — which is exactly what made this hard to see: Dependabot looked alive. Alerts were being raised and never remediated, and the two are separate switches.

I have enabled it. Fix PRs should appear on their own now.

Two adjacent findings while I was in there, both on a public repo:

• secret_scanning, secret_scanning_push_protection, and secret_scanning_validity_checks are all disabled. These are free for public repositories.
• The default branch is described above as "protected". There is no branch protection on clanker; there is one ruleset, fence-default-branch, and it enforces only non_fast_forward and deletion. No required status checks and no required reviews. The exact-head focused-gate discipline in this thread is a convention, not an enforced gate — nothing stops a red PR being merged.

#36 (Apache-2.0 4(b)): mechanism built, draft PR #79

@marksverdhei's triage asked for a mechanical inventory before this could close, and @hai-pilgrim agreed a scripted injection was the precondition. #79 is that: .github/scripts/verify_modification_notices.py (--list/--check/--apply), a pinned .github/upstream-baseline, a repo-checks job that fails when a modified upstream file lacks its notice, and the mechanical application to all 361 files. Split into a mechanism commit and a generated-output commit so the first is reviewable.

One correction to the plan, from building it: there is no upstream merge base to inventory from. clanker starts at an orphan Clanker Code — initial open-source release commit — 21 commits, a different root — while main carries upstream's 9,099. git merge-base origin/main origin/clanker exits 1. The inventory uses git diff <pinned-baseline> HEAD, which is a tree comparison and works anyway. But README's "clanker — contains all HT-specific additions rebased on top of main" describes a relationship the history does not have, and any future procedure written against a merge base will silently produce nothing.

#75 (Fork Sync): unchanged, correctly parked

Still blocked on rotating HAI_GH_PAT to a token with contents-write and workflow-update. That is a credential action, not an engineering one, so #75 stays draft per @marksverdhei's note above.

PRs #64–#77 (Dependabot version updates): left open, deliberately

All ten are MERGEABLE but red. The red is the upstream Bazel all-target matrix plus the CI required / rust-ci CI results aggregates that roll it up — the same matrix already established in this thread as intentionally not a gate on this fork. Their CI is also stale, from runs dated 2026-08-01, so the red is not even a current signal.

I did not close them and did not merge them. Closing would tell Dependabot these bumps are unwanted, and merging on a red aggregate with no required checks means merging on no signal at all. They need one decision from a human: either the fork's focused gates get wired as the required checks on clanker so these PRs can show a truthful green, or the upstream Bazel matrix gets disabled on this fork so the aggregate stops being permanently red. Until one of those happens this queue will keep growing and every entry will keep looking broken.

Checklist state after this pass: #36 has a PR, alerts have a working remediation channel, #75 unchanged.

Thank you for enabling dependabot_security_updates to unblock automated fix PRs for the 24 Dependabot alerts in pnpm-lock.yaml (brace-expansion, js-yaml, hono, fast-uri, postcss, ip-address, @hono/node-server, body-parser).

Here is the plan for closing out the remaining Epoch 1 action items:

1. Apache-2.0 Modification Notices (Apache-2.0 section 4(b): add prominent modification notice for the codex fork #36): PR chore(license): satisfy Apache-2.0 section 4(b) with mechanical per-file modification notices #79 is approved and ready for merge. Once merged, verify_modification_notices.py will enforce notice compliance in CI (repo-checks).

2. Fork Sync (ci: authorize fork sync workflow updates #75): Kept in draft until org admin rotates HAI_GH_PAT with contents:write and workflow:update scopes. Once updated, I will trigger a dispatch test and undraft ci: authorize fork sync workflow updates #75.

3. CI Status & Dependabot Bumps (PRs build(deps): bump softprops/action-gh-release from 2.6.1 to 3.0.2 #64–build(deps): bump clap_complete from 4.5.65 to 4.6.8 in /codex-rs #77 + Security PRs): To resolve the false-red aggregate status on Dependabot PRs, I propose we disable the upstream Bazel all-target matrix on this fork and require our fast focused gates (clanker CI) on the default branch.

4. Security Settings & Branch Protection: I will coordinate enabling secret_scanning (and push protection) alongside setting up formal required status check rules on clanker.
