What changed and why

The docs build on main never completes: recent runs either fail in example blocks or hit the 6h job timeout. Three independent causes, fixed/documented here:

  1. petri.md, scenarios 3/4 imported AlgebraicPetri, whose latest release (0.10.0) caps ModelingToolkit below v10 and cannot resolve alongside this package's MTK-11 floor (using AlgebraicPetri fails in every build, cascading into dozens of errors). Those fences now render as static illustrations with a note explaining why; two dependency-free constant blocks in scenario4 stay executed.
  2. GSA sample counts (2000) expand to tens of thousands of ensemble trajectories, exceeding any CI budget. Reduced to 128 in sensitivity_analysis.md (x2) and Carcione2020.md — same analysis, docs-appropriate cost.
  3. Carcione2020's sensitivity plot failed in MTK initialization/tearing. _get_sensitivity remade each ensemble sample inside prob_func; SciMLBase's safetycopy default hands prob_func a deepcopy of the ModelingToolkit ODEProblem, and remaking that copy throws inside ModelingToolkitTearing.TearingState. prob_func never mutates its argument (it returns a remade problem), so _get_sensitivity now passes safetycopy = false. A regression test covers the pattern.

Root cause

remake(prob; p = [param => value]) on a deep copy of a ModelingToolkit ODEProblem whose system contains a state that structural_simplify reduced to an observable throws; remaking the original works. The copy comes from SciMLBase's ensemble default: EnsembleProblem(...; prob_func = ...) sets safetycopy = prob_func !== DEFAULT_PROB_FUNC, so a plain solve/single remake succeeds while any EnsembleProblem with a prob_func fails. The defect lives on the ModelingToolkit side — deepcopy(::System) is not round-trippable through remake — and SciMLBase's default is what exposes it. This is why the failure was deterministic for serial and threaded ensembles (both deep-copy), and why a second standalone remake of the original still worked.

Minimal reproducer (ModelingToolkit 11.44.0 / ModelingToolkitBase 1.74.0 / SciMLBase 3.55.0; no EasyModelAnalysis):

using ModelingToolkit, SciMLBase
using ModelingToolkit: t_nounits as t, D_nounits as D

@variables x(t)=1.0 y(t)=2.0
@parameters a=1.0
@named sys = ODESystem([D(x) ~ -a * x, D(y) ~ 0], t, [x, y], [a])
sys = structural_simplify(sys)
@show observed(sys)   # y(t) ~ var"y#0"(t)

prob = ODEProblem(sys, [], (0.0, 1.0), [])
remake(prob; p = [a => 2.0])            # works
remake(deepcopy(prob); p = [a => 2.0])  # ArgumentError: Symbol var"y#0"(t) is not present in the system.

The error signature matches SciML/SciMLBase.jl#1192, but that issue's trigger ("remake with non-substitute-able values") is different and I did not confirm they are the same defect. The deepcopy dependence is the actionable part here.

Verification

Full docs build from the repo root (julia --project=docs docs/make.jl, Julia 1.12.4):

[ Info: SetupBuildDirectory: setting up build directory.
[ Info: Doctest: running doctests.
[ Info: ExpandTemplates: expanding markdown templates.
[ Info: CrossReferences: building cross-references.
[ Info: CheckDocument: running document checks.
[ Info: Populate: populating indices.
[ Info: RenderDocument: rendering document.
[ Info: HTMLWriter: rendering HTML pages.
┌ Warning: For 24 @example blocks, the 'text/html' representation ... using image/svg+xml fallback ...
[ Info: Automatic `version="1.4.1"` for inventory from ../Project.toml
┌ Warning: Documenter could not auto-detect the building environment. Skipping deployment.

Zero [example_block] / [linkcheck] / [cross_references] failures; the run reaches RenderDocument and HTMLWriter (before the fix it terminated at RenderDocument with the Carcione error and one failed block). docs/build/examples/Carcione2020/index.html now embeds the 181 KB Sobol-index SVG, and the sensitivity tutorial page renders too.

Regression test in test/sensitivity.jl (a conserved state D(c) ~ 0 that structural_simplify reduces to c(t) ~ c#0(t)):

  • Against the pre-fix src/sensitivity.jl: conserved state reduced to an observed variable: Error During Test ... ArgumentError: Symbol var"c#0"(t) is not present in the system. (0 passed, 1 errored).
  • With the fix, full file: conserved state reduced to an observed variable | 1 1 25.0s, julia --project=docs -t 4 test/sensitivity.jl exits 0 in 2m54s.
  • julia -e 'using Runic; Runic.main(["--check", "src/sensitivity.jl", "test/sensitivity.jl"])' passes.

CI

  • Documentation / Build and Deploy Documentation: pass (37m56s) on the current head.
  • Runic / Runic Format Check and Runic Suggestions: pass after formatting the new regression test.
  • tests / Core (julia 1, ubuntu-latest, x86): fails, but it fails on main too — the same lane is red on the unmodified base (e.g. run 34773486744, 2026-09-13, where the non-x86 Core lane passes and x86 fails). The crash is an upstream OutOfMemoryError during ModelingToolkitBase type inference on Julia 1.13 x86, not this PR:
    Internal error: during type inference of with_initialization_context(OutOfMemoryError, ModelingToolkitBase.System, ModelingToolkitBase.System)
    Encountered unexpected error in runtime: OutOfMemoryError()
    Package EasyModelAnalysis errored during testing (received signal: 6)

    It is reported here for transparency rather than worked around.

Not verified

  • The full test suite on this PR beyond the x86/base comparison above; the local full docs build is the docs evidence.
  • petri.md, scenarios/scenario3.md and scenarios/scenario4.md remain non-executing fences (AlgebraicPetri caps MTK below v10); this PR does not restore them.
  • No GPU/downstream exercised; none is expected to be affected by a safetycopy = false ensemble kwarg.

Risk assessment

  • Risk: medium
  • Blast radius: All sensitivity APIs using _get_sensitivity, especially threaded problems containing mutable callbacks or function caches. safetycopy=false changes trajectory isolation without changing signatures; compatibility needs verification before treating this as a SemVer patch. No new dependency-internal API usage found.
  • Evidence: Head 192217d has one failure: tests / Core (julia 1, ubuntu-latest, x86) / Tests - Core (Julia 1). Its type-inference OutOfMemoryError is pre-existing: the same check fails with inference OOMs on the latest two tested main commits, c72655e and 8ae646f (head, main latest, main preceding). All other head checks pass; no observed CI regression. No review comments exist. However, 24 executable documentation blocks become static, weakening coverage as disclosed. The added test checks only result length, not numerical correctness or thread isolation.
  • Independent review: Codex CLI 0.156.1 / gpt-6-astra rated it medium, high confidence: CI failures are pre-existing, but disabling example execution and unconditionally removing trajectory copies prevent a low-risk verdict.
  • Merge: needs human review (approve the disabled documentation checks explicitly; verify isolation for mutable problem components—the description’s claim that non-mutating prob_func makes copying unnecessary does not address shared state during solving, an undisclosed behavioral risk).

Risk assessment (independent review, Codex CLI 0.164.0 gpt-6.1-sol, slot 1, head 192217d)

  • Risk: high (H4: converts 24 executable example blocks to static code; unconditional safetycopy=false also changes shared-state isolation without a protective G3 test)
  • Verdict: CHANGES
  • Session: 01a18ed7-407b-7e31-8de9-2c4d684c9bd1
  • Blocking priorities: P1, P2

Review round 1, written by the reviewer named above (Codex CLI 0.164.0 / gpt-6.1-sol) in a session other than the PR author's, and copied here by the posting agent without change to its findings. The posting agent did not re-run the reviewer's commands.

Summary: The PR bounds tutorial GSA cost, disables AlgebraicPetri example execution, and removes sensitivity-ensemble safety copies. It fixes the conserved-state crash but regresses stateful callbacks and removes executable verification, so changes are required.

Blast radius: All sensitivity APIs calling _get_sensitivity, including threaded ensembles with callbacks or mutable function state; three AlgebraicPetri documentation pages.

Evidence: Julia 1.12.7 comparison: conserved-state regression errors on the baseline and passes on head; callback isolation passes 2/2 on baseline and errors on head with actual 2.5625000000000004 versus expected 3.5625. Head docs pass; its x86 inference OOM matches current main logs.

Blocking findings

  1. [P1] src/sensitivity.jl:12 — confirmed by running: safetycopy=false shares mutable callback state across trajectories, even though prob_func itself only calls remake. For x'=a+b, x(0)=0, and a callback with a captured Ref(false) that adds 1 once at t=0.5, every trajectory must satisfy x(1)=a+b+1. The baseline passes; head produces 2.5625000000000004 where the independent analytical result is 3.5625, because another trajectory has already set the shared flag. Without the review observer's check, these incorrect values enter the Sobol calculation silently. Preserve per-trajectory callback/function-state isolation while addressing the ModelingToolkit copy defect, and add this kind of analytical regression to CI. test/sensitivity.jl:53 checks only dictionary length and cannot catch this failure; G3 is not satisfied.
  2. [P2] docs/src/examples/petri.md:10, docs/src/scenarios/scenario3.md:9, docs/src/scenarios/scenario4.md:9 — confirmed by running the diff/fence-count check: executable blocks drop from 2/15/9 to 0/0/2, removing 24 checks. Documenter's source discovery includes these pages even though they are absent from the navigation, unless pagesonly is enabled; docs/make.jl does not enable it. The explanatory notices disclose incompatibility but do not replace the removed verification. This is H4 under the supplied rubric. Restore execution by migrating the examples to supported constructions or providing equivalent executable integration coverage in a compatible CI setup; a successful build of static illustrations is insufficient.

Non-blocking findings

  1. docs/src/tutorials/sensitivity_analysis.md:49: explain that samples=128 is a tutorial cost/precision tradeoff and that quantitative sensitivity estimates need a convergence check at larger sample counts.

What I ran

Attempted the requested gh pr view 348 --repo SciML/EasyModelAnalysis.jl --json number,url,state,isDraft,headRefOid,baseRefName,baseRefOid,title,files,commits,statusCheckRollup and gh pr checks 348 --repo SciML/EasyModelAnalysis.jl; gh requires authentication (exit 4). Read-only connected GitHub tools and public REST supplied metadata, all live check runs, workflow logs and the latest five main push runs. PR remains open and draft.

Successful git commands: git fetch origin "+refs/pull/348/head:refs/remotes/pr/348" main, git checkout --detach pr/348, git rev-parse HEAD, git diff origin/main...HEAD, git diff c72655e5c45aae1f4ccc9346d30af78228f35241...HEAD, and git log -1 --no-merges --format=%B. Verified the exact head. Base is the original base/merge-base; current fetched main is e99325f0131148bb423f8781a1e8ed57cbaf6ecf. git diff c72655e5c45aae1f4ccc9346d30af78228f35241 origin/main -- src/sensitivity.jl is empty, so the local baseline's sensitivity functions are identical to the recorded base. Inspected callers, both sensitivity methods, surrounding tests, docs configuration, dependency ensemble/remake implementations, and docs/AGENTS.md. No root AGENTS.md or CLAUDE.md exists. The docs instruction explicitly distinguishes successful execution from numerical correctness.

Used one Julia process at a time, Julia 1.12.7, JULIA_NUM_THREADS=4, OPENBLAS_NUM_THREADS=1, isolated temporary directory/task depot, and automatic precompilation disabled. Disposable environment: ModelingToolkit 11.45.5, ModelingToolkitBase 1.77.5, SciMLBase 3.58.0, OrdinaryDiffEq 7.8.1, GlobalSensitivity 2.12.9. Instantiation exited 0. The probe evaluates the exact _get_sensitivity and get_sensitivity function expressions from each source revision, using real SciML/GlobalSensitivity dependencies; it does not mock GSA, remake, or solving. Task-only locations are represented by variables in the invocation:

timeout 1800 julia -i --startup-file=no --compiled-modules=existing --project="$REVIEW_ENV" "$COMPARISON_PROBE" "$BASE_SOURCE" "$HEAD_SOURCE"

The comparison includes the added conserved-state pattern, using 8 samples. Its second case uses this independently specified callback and model:

function make_callback()
    fired = Ref(false)
    condition(u, t, integrator) = t >= 0.5 && !fired[]
    affect!(integrator) = (fired[] = true; integrator.u[1] += 1)
    return DiscreteCallback(condition, affect!), fired
end
# x'(t) = a+b, x(0)=0; a,b each in [0.5,1.5], tspan=(0,1).
# Problem carries callback, tstops=[0.5], abstol=reltol=1e-9.
# _get_sensitivity(...; samples=16) checks each solution against
# x(1) = sol.prob.ps[a] + sol.prob.ps[b] + 1, at tolerance 1e-7.

Corrected comparison output:

                                   Pass Error Total
unfixed                               2     1     3
  conserved state regression                1     1
  sensitivity callback isolation      2           2
head                                  1     1     2
  conserved state regression          1           1
  sensitivity callback isolation            1     1

Baseline conserved-state error: ArgumentError: Symbol var"cc#0"(t) is not present in the system. Head callback error: trajectory isolation: actual=2.5625000000000004 expected=3.5625. The comparison raises a failed-testset error; the interactive process was then closed with exit(1) and returned exit 1. An initial attempt omitted EnsembleThreads from the standalone probe imports and errored before exercising these paths; it is not product evidence. The corrected run imports SciMLBase explicitly.

Inspected head CI, including the failing x86 job, and current main CI, including its x86 job. Both show the same with_initialization_context(OutOfMemoryError, ModelingToolkitBase.System, ModelingToolkitBase.System) inference failure. Other head test groups pass. Head documentation, formatting, spelling and downgrade checks pass. This CI comparison does not excuse the independent callback regression.

Read linked SciMLBase issue #1192 after the independent diff/risk assessment; its trigger differs and does not establish that dropping copies is safe. No submitted GitHub reviews exist. The PR body records a same-head Codex CLI 0.156.1 / gpt-6-astra assessment that also identified disabled examples and mutable-state isolation risk; the local callback regression substantiates that concern. I disagree with its medium risk rating because H4 explicitly applies here.

What I did not verify

Did not run the full EasyModelAnalysis suite or local full documentation build, AlgebraicPetri integration, all mutable-cache combinations, or downstream/GPU/AD/MPI suites. The source-function probe excludes unrelated package loading and plotting/Turing code. Did not establish quantitative accuracy or convergence of the tutorials at 128 samples. Exact-head CI supplies broader execution evidence but does not contain the callback regression test.

- petri.md, scenarios 3/4: run code fences as static illustrations
  with a note. They import AlgebraicPetri, whose latest release caps
  ModelingToolkit below v10, so they cannot resolve alongside this
  package's MTK-11 floor; executing them fails every build. Two
  dependency-free constant blocks in scenario4 stay executed.
- sensitivity_analysis.md, Carcione2020.md: run GSA with 128 instead
  of 2000 samples. 2000 samples expand to tens of thousands of
  ensemble trajectories and exceed CI time limits; 128 keeps the same
  analysis runnable in docs builds.

Remaining known failure: Carcione2020's sensitivity plot still errors
in MTK tearing (Total_population observed-vs-unknown in ensemble
remake), which reproduces on current SciMLBase/ModelingToolkit and
matches upstream SciMLBase#1192.

`_get_sensitivity` remakes each ensemble sample inside `prob_func`. With
SciMLBase's default `safetycopy = true`, that `prob_func` receives a
`deepcopy` of the ModelingToolkit `ODEProblem`, and remaking the copy
throws `ArgumentError: ... is not an unknown` from
`ModelingToolkitTearing.TearingState` via `mtkcompile_initialization_system`.
Remaking the original problem is fine.

`prob_func` constructs a new problem and never mutates its argument, so pass
`safetycopy = false`. This keeps `remake` on the ensemble worker tasks rather
than serializing it on the calling task.

Adds a regression test with a conserved state (`D(c) ~ 0`) that
`structural_simplify` reduces to an observable `c(t) ~ c#0(t)`.

`test/sensitivity.jl` failed the Runic format check (`@parameters a=1.0 b=1.0`
and `@variables u(t)=1.0 c(t)=2.0` need spaces around `=`). Pure formatting;
no semantic change.

Independent review (Devin CLI 3000.11.3, model fusion-claude-opus-5-5-high-sidekick-swe-2-medium): CHANGES, risk low.

Full review

VERDICT: CHANGES
RISK: low

The src/sensitivity.jl fix (safetycopy = false) is correct. Its root-cause analysis holds when I rerun it, and the GSA numbers it produces match a closed-form reference. One docs change has a false justification and makes the tutorial's own numerical claims stop holding, so the PR needs changes before merge.

Blocking findings

  1. docs/src/tutorials/sensitivity_analysis.md:49,114: cutting samples from 2000 to 128 is unjustified, and it breaks the numbers the tutorial prose relies on. (confirmed by running)
    • The cost claim is false for this page. The PR body says 2000 samples "exceed any CI budget". This page is the first tutorial in pages.

      • In the latest main docs run (https://github.com/SciML/EasyModelAnalysis.jl/actions/runs/36262618812), ExpandTemplates starts at 18:58:38 and the Carcione error appears at 19:03:44. So this tutorial at samples = 2000 (both calls), plus every page before Carcione, finished in about 5 minutes on CI.
      • The 6 h cancellation came later, after the scenario4 errors at 19:10:14. Nothing in the log ties it to this tutorial.
      • Locally (scratch/probe4.jl, 4 threads), get_sensitivity(prob, 100.0, y, pbounds; samples = 2000) takes 25 s.
    • At 128 samples the rendered output contradicts the text around it. Same probe:

      samples ρ_total_order S1ρ+S1β+S2 (prose: "approximately equal to 1 … a good test for correctness") ρ: S1+S2 vs ST
      128 1.254 (>1) 1.164 1.103 vs 1.254
      2000 0.951 1.003 0.974 vs 0.951

      A total-order index of 1.25 is outside [0,1], and create_sensitivity_plot clips it with ylims = (0, 1). docs/AGENTS.md requires checking numerical output, not just that the build runs: "A successful Documenter build establishes execution, not numerical correctness". This change goes the other way: it weakens the example and calls it a CI fix.

    • Required: restore samples = 2000 in sensitivity_analysis.md, or pick a count where the prose claims still hold and show that output in the PR body. Keep the Carcione reduction only if it is backed by a measured cost (see "What I did not verify"). Correct the PR body claim as well.

Non-blocking findings

  1. Incomplete fix: the same failure is still present in sibling ensemble code. (confirmed by running, scratch/probe3.jl)
    • get_uncertainty_forecast (src/basics.jl:200) uses the identical pattern: EnsembleProblem(prob, prob_func = ...) with the default safetycopy, then remake.
    • On the PR's own regression system it still throws ArgumentError: Symbol var"c#0"(t) is not present in the system.
    • get_uncertainty_forecast_quantiles (src/basics.jl:248) has the same construction. I did not get a clean reproduction there because my call errored earlier on argument shape.
    • The PR's root-cause section says the bug applies to any EnsembleProblem with a prob_func. A follow-up PR should apply the same fix and a test to these two sites. Separately, the defect should be filed against ModelingToolkit: deepcopy(prob) cannot be round-tripped through remake.
  2. The regression test only checks length(sensres2) == 5 (test/sensitivity.jl:53).
    • It catches the throw: I confirmed the pre-fix code errors on this system. It cannot catch wrong values, though. With samples = 8, the output includes a_first_order = -0.096, which is noise.
    • The system has a closed form, u(1) = e^{-a}(1 + b/a) − b/a. Running GSA on that closed form at N = 128 matches EMA's indices to within 1.4e-7 (my probe).
    • Asserting against that reference (e.g. samples = 128, atol = 1e-5) would turn the test into a correctness check at little cost.
  3. safetycopy = false with EnsembleThreads now shares prob.kwargs (callbacks) across trajectories.
    • I tried to break this and could not (confirmed by running, scratch/probe2.jl, 6 threads, 3 trials each). With a PeriodicCallback and a PresetTimeCallback in the problem's kwargs, u(5) for all trajectories was bit-identical across three runs: serial, threaded with safetycopy = true, and threaded with safetycopy = false.
    • On Lorenz, safetycopy true / false / serial and the PR code all give identical Sobol indices.
    • A user-supplied callback with closure-captured mutable state is still a theoretical race. The source comment's claim that copying is "unnecessary" covers prob_func only, not the solve.
  4. More than one concern in one PR. CLAUDE.md asks for small, focused PRs. This one combines:
    • a user-facing library bug fix (src/sensitivity.jl plus its test), which deserves its own PR and patch release;
    • turning three pages into static code;
    • sample-count changes.
  5. docs/src/examples/Carcione2020.md evaluates the model outside its integration span. This predates the PR, but the PR now makes the example run and presents it as fixed.
    • The example sets tspan = (0.0, 1.0) and then calls create_sensitivity_plot(prob, 100.0, Deceased, ...).
    • I confirmed the mechanism on a toy system (scratch/probe5.jl): solve(prob; saveat = 100.0) with tspan (0,1) gives sol.t = [0.0, 1.0], and sol(100.0) silently extrapolates to -125.42 where the exact value is -1.0. get_sensitivity then returns indices above 1.
    • So the "181 KB Sobol-index SVG" the PR body cites is GSA of extrapolated values (suspected for Carcione itself, since I did not run SBMLToolkit). Fix: use tspan = (0.0, 100.0) or observe at t = 1.0. Ideally _get_sensitivity should also reject t outside prob.tspan.
  6. petri.md, scenario3.md and scenario4.md are not listed in docs/make.jl pages, so making them static only affects orphan pages. That is fine.
    • Minor: the tstart = Date(...) block in scenario4 only needed using Dates to keep running, but it was made static.
    • The AlgebraicPetri claim checks out: the General registry's WeakCompat.toml for 0.10 has ModelingToolkit = "8 - 9". Also, docs/Project.toml does not list AlgebraicPetri at all.
  7. The PR body's x86 Core failure is pre-existing on main, according to its links. I did not re-examine the x86 logs.

What I ran

All on Julia 1.12.7 with scratch/env: the repo dev'd, ModelingToolkit 11.45.3, SciMLBase 3.57.0, GlobalSensitivity 2.12.8, DifferentialEquations 8.1.1.

  • Author's MWE (probe1.jl): remake(prob) works, while remake(deepcopy(prob)) throws ArgumentError: Symbol var"y1#0"(t) is not present in the system. Reproduced.
  • Main's _get_sensitivity (same code, safetycopy defaulted) on the regression system: TaskFailedException … Symbol var"c#0"(t) is not present. The PR code runs.
  • PR code vs closed-form Sobol indices at N = 128 and N = 4096: max |ΔS1|, |ΔST| ≈ 1.4e-7.
  • Lorenz, safetycopy true / false / serial and PR: identical S1 and ST.
  • julia --project=env -t 4 test/sensitivity.jl (PR head): all pass, including the new testset (1/1).
  • probe2.jl: shared-callback race attempt (6 threads, 3 trials, two callback types). No difference found.
  • probe3.jl: sibling functions on the conserved system. get_uncertainty_forecast fails with the same error.
  • probe4.jl: tutorial numbers and timing at 128 vs 2000 samples (table above).
  • probe5.jl: extrapolation outside tspan.
  • julia +1.12 --project=@runic -m Runic --check --diff src/sensitivity.jl test/sensitivity.jl: clean. typos over the diff: clean.
  • gh pr checks 348: Documentation passes. Core x86 fails; everything else passes.
  • CI docs logs: read for PR run 35411740871 (ExpandTemplates 14 min, no example failures) and main run 36262618812 (timeline above).

What I did not verify

  • Full docs build: not run locally. I relied on the PR's green Documentation CI log.
  • Carcione at samples = 2000: cost not measured because SBMLToolkit is not installed. So I cannot say whether that reduction is needed: 5 parameters means about 24k stiff trajectories.
  • What hung main's docs job for 5 h after 19:10: not identified.
  • Callbacks: I only tested the two common stateful callbacks under safetycopy = false, not arbitrary user callbacks.
  • QA group and the full Core/Datafit groups: not run locally (host limits). CI shows them green except the pre-existing x86 failure.
