This PR Dockerizes the StudyAgent stack. There is a Docker compose.yaml at the root of the project that will spin up two two containers for the ACP agent and MCP server.
Note: the user still needs to setup their phenotype index data and mount it to the Docker container (at /data/phenotype_index).
