feat: complete setup capture and restore (v1.0.0) - #8
Conversation
…ools (v0.3) `arbella pull` restored only the obvious files. This makes it plug and play: - Lift `~/.claude.json#mcpServers` (+ per-project) into the manifest, sanitized and templated; merge back key-wise on pull (atomic write, safety copy, other keys untouched). Dry run prints each launch command. - New `shared/home/` root for files under $HOME outside every tool home: scripts referenced by hook/statusLine/MCP commands (single hop, files only, 1 MiB cap, realpath under $HOME), user `extraPaths` (`arbella init --extra-paths`), and the claude-mem companion config. `shared/home-index.json` records provenance so a push from a machine that lacks a tool never deletes that tool's files. Restore refuses symlinked path components and never writes outside $HOME. - Claude per-project memories under `claude/memories/` (HOME slug re-derived per machine), gated by `includeMemories`. - `manifest.externalTools`: brew / uv tool / pipx binaries behind MCP and hook commands, reinstalled best-effort; names validated at parse, collect and install time. - Claude FROZEN_PATHS += rules, scripts, output-styles, keybindings.json, mcp-configs, AGENTS.md; root-anchored denylist entries, *.bak*, .venv/; HOME_DENY for carried home files; credential-bearing MCP URLs redacted. - Codex local `[marketplaces.*]` sources templated (leaked absolute paths) and skipped on restore when missing. - status: MCP / external-tool drift, shared/home diff, unmanaged hint. Manifest schema version stays 1 (all new fields defaulted). Tests: 230 -> 490. Verified with a sandboxed push/status/pull --dry-run against a real machine; three adversarial review passes applied. Pull request overview
This PR expands arbella pull/push/status/init to be “plug-and-play” across machines by capturing/restoring MCP servers, shared $HOME scripts referenced by tool configs, Claude per-project memories, and non-npm external tools, with added safety controls (denylist hardening, atomic writes, symlink-safe restores) and extensive regression tests.
Changes:
- Add capture/restore + provenance for cross-tool
shared/homeandextraPaths, including symlink-safe restore planning/execution. - Lift/merge Claude MCP servers into the manifest and back into
~/.claude.json, add credential-bearing URL redaction, and add opt-in Claude per-project memories. - Collect/classify/install “external tools” (brew/uv/pipx/unknown) referenced by MCP/hook commands, plus manifest validation for safe install names.

Review (Codex, Copilot, CodeRabbit): - suggest.ts: skip unsafe object keys when rebuilding the ~/.claude.json MCP scope (a "__proto__" project key re-parented the record and dropped every real project). - restore: classify repo files with the same decoder capture uses (decodeForCapture) so a NUL-free binary round-trips byte-for-byte. - memories: home scope requires a slug boundary (`-Users-aliceX` stays abs); reject backslash segments so a crafted repo cannot traverse on Windows. - status: projectMcpServers drift category. - codex restore: plugins of a skipped local marketplace are deferred in plan and execute. - HOME_DENY: .envrc, .direnv/. - home-index: keep prior origins that did not run this push. - sanitizer: URL-decode credential param names; recognize X-Amz-Credential / X-Amz-Signature / X-Amz-Security-Token style params. - safe-path: only a literal `..` segment is rejected (`..config` works); leaf writes go through rename-based atomic writes so a symlink leaf is replaced, never followed; the remaining intermediate-dir race is documented. Windows CI: JSON-escape the home path spliced into the .claude.json test fixture, normalize separators before comparing with POSIX literals, guard POSIX mode assertions with a shared itPosixHost/isPosixHost helper. Tests: 490 -> 510. Claude-Session: https://claude.ai/code/session_01HN68sBfxL6MeEVVQ3T8Xq1

🔵 Needs a closer look
resolveBinaryPath() can return non-filesystem results from command -v on POSIX, which can incorrectly record/install phantom external tools unless the output is validated as an absolute existing path.

src/platform/install.ts:112
- resolveBinaryPath() can return a non-path string on POSIX when
command -vresolves to a shell function/alias (often just the name, not an absolute file path). Downstream (external-tool collection) treats any non-null return as a real binary path, which can incorrectly record/install a phantom “external tool”. To keep the contract “absolute binary path”, validate that the resolved output is an absolute path and exists before returning it (otherwise return null).

Claude Code writes project keys with native separators; the manifest's
templated `{{HOME}}/…` path hydrated to a mixed-separator string on
Windows, so the merge never found the existing entry and would register
the server under a second key. `findProjectKey` compares normalized paths
and reuses the existing key. Also makes the commandRefs test assertion
structural instead of comparing against JSON-escaped text.

- resolveBinaryPath() can return non-path output from
command -v(e.g. a shell builtin/alias/function name likekill/echo), despite the docstring promising an absolute binary path. That non-absolute value will then flow into external-tool classification and can produce bogusexternalToolsentries / install attempts. Consider treating any non-absolute resolver output as not-resolved.

…it atomically captureSharedHome deduped shared/home entries by repoPath (first wins) before they reached mergeHomeIndex, so a file two origins both produce in one run — e.g. a hook script both claude and codex reference — was indexed under the winning origin only. A later push from a machine where that origin stopped producing the file, with the other origin absent, then saw a single expired claim and deleted a file the absent origin still needed. - captureSharedHome now returns the deduped `entries` (what is written) and the pre-dedupe `claims` (every repoPath/origin pair); writeSharedHome feeds the claims to mergeHomeIndex. - status.diffSharedHome builds the same claims list so push and status agree on what a run would delete. - The index is written with fs.writeAtomic; an interrupted plain write would have truncated every origin's provenance at once. - Regression test: both origins claim in run 1, the winning origin alone stops in run 2 (file survives, index keeps the absent origin), both stop in run 3 (file and index removed). Keep pull previews from updating persistent clones and clean up temporary previews. Reject nested shared-skill symlinks and align enabled-plugin planning with restore containment. Update smol-toml to reject malformed documents without hanging, and clarify secret handling.

What changes
arbella pullnow restores the parts of an AI coding setup that were previously missing: user/project MCP definitions, referenced home scripts, linked shared skills, Claude project memories, companion configuration, and external tools. These changes ship together as 1.0.0.pull --dry-runleave an existing clone unchanged and use a disposable clone otherwise. Keep credentials out of repository URLs in logs.Manifest schema version remains 1. The existing publication workflow is retained: publishing a GitHub release with a tag matching the package version triggers tests and npm publication.
Verification
actionlintpasses. Production dependencies:npm audit --omit=devreports zero vulnerabilities. Full development audit still reports three advisories in unused Vitest/esbuild development-server paths; upgrading Vitest's major would drop the current Node 18 test-runner compatibility.External plugins with unavailable upstream paths, application-owned plugins, and required logins remain manual follow-up items. No npm publication or main merge was performed during verification.
