As it has come to be, the sweep codebase is making use of PROXIHOME to find some external executables/dependencies, but not all. We also have a strange and unnecessary hierarchy; most other folders within the proxigenomics repo are irrelevant to the sweep application.
We should consider moving this to its own home or create a submodule with explicit dependencies.
