The newest update to ggplot2 seems to be screwing up the drawing of the y-axes with survMisc's autoplot function. I rolled back to a previous version of ggplot2 using the same code and my y-axis came back. Not sure what changed or if there are any other hints I can give you. I tried it on a couple different datasets, so I don't think it is data-dependent. Let me know what I can do to help.
