Hello, I used your script to analyse the clip-seq data, and I found a small error. In script iCLIP_jellyfish_kmerCounting_hs.sh, it showed motif/$NAME/$WINDOW/crosslink.window.${K}mer.jf_0, but no jf_0 file generated, and the same error showed in iCLIP_jellyfish_shuffle_paralle.sh. You may need to change it.
