V48 (impl-only): Restore MCP pipeline tools body

Deprecation cleanup left only registerPipelineTools without
imports or executePipelineWithMonitoring, breaking Gate
Quality MCP ingress contract tests. Restore the full tool
module and drop the @deprecated marker on the thin harness
wrapper used by those tests.
