ESPRESSO can merge novel transcript from different sample ?

Hi,

If i have four sample which have some novel transcript,

ESPRESSO can merge their use similarity or overlap? or novel transcript from different sample are independent of each other ?

I'm not sure exactly what the question is. If you have multiple samples then you can include them all in the same ESPRESSO run and the output updated.gtf file will contain the set of detected novel transcripts and the abundance.esp file will give the counts for each sample. If you ran each sample in a separate ESPRESSO run then it can be difficult to match up the novel transcripts from different runs because the IDs can be different and the transcript start and end coordinates could be slightly different
