Hey Chris, I noticed that the max_insert_size added to the config file in commit 823d3a4 isn't referenced correctly in the quality_filter_with_bamtools rule. I had to add another param in the rule to use it. I also assume that it was supposed to actually be max_insert_size: "<1000" so that bamtools filters properly.
