To repack the decrypted files (basically creating your own mod), you should use Tomb, which has a feature that allows you to create a decrypted RPG Maker project from the game. Then you would modify this project and then use Tomb's "Bundle" function to turn the project into a mod (repacking it into a format that Tomb can load and play).
