PackageKit should remove as users on Atomic Desktops are expected to not layer new packages, they should be using Flatpaks, brew, or DistroBox. Removing it will lessen confusion from users who see the system option on cosmic-store, but are unable to use it due to an error, and will also show that Flatpaks are the expected way to install GUI applications.
